The Engineers created the Xenomorphs hundreds of thousands of years ago. David made his version of the Xenomorphs in Alien Covenant independently, hundreds of years in the future. The same way Joseph Swan and Thomas Edison both independently created the incandescent light bulb.
It couldn’t have been David because the xenomorphs existed far before that. If anyone remembers AVP then they would know that ancient humans helped the predators in their fights by sacrificing themselves to make xenos.
In Alien Covenant, we see that David did create the Xenomorphs by experimenting on Shaw's dead body and the black goo. But in the original Alien, we see that the Derelict, the Engineer and the eggs inside, they seem to predate the timeline of Prometheus.
