Yes, Prime warframes can use skins. Some rules to consider Primes have a default option to use either their skin/helmet or the OG variant if they want. Tennogen skins are meshed for the OG warframe but have a "Prime Detail" toggle, which uses the tennogen skin with prime accents.
Primes can wear the same skins/helmets as non-primes. In fact, getting a prime will give you access to the non-primed skin as well (which is a good thing, because I definitely prefer the regular Nekro skin to the Primed variant, which looks like a grenade going off inside T1000).
