When you file a flight plan, ATC will make sure your flight plan is realistic (using Flight Aware's IFR route analyzer for example). ATC will also assign a runway as you get closer to the destination airport.

The one thing I can't quite figure out though is how to pick the proper route when making my flight plan. I've been using SkyVector, LittleNavMap, or FS2020's built in map, but almost every time the controller will give me an entirely different route from what I filed.
