Mods have to be in the C:/ directory to show up in your game. Can you go there and try to type in a CC creator name and see if it'll find a file? If it does, you can right click the file to open the location and figure out where your mods folder went.
This should create a new Mods folder with a resource.cfg file inside. (If it doesn't, delete options.ini from your Sims 4 folder, load the game, enable mods and cc, and quit. But you'll need to reset your other in-game options as well.)

The best way to verify that the problem is happening due to MCCC and not other mods/cc is to run the game with only MCCC in the mod folder, and it's best to put it in the mods folder itself and not a sub-folder. Remove all other CC and mods into a temporary folder outside the Sims 4 folder.
