Oblivion Mod Manager (abbreviated OBMM) is a modding utility created by Timeslip. It allows the user to install and organize mods, organize the load order of mods, and implement multiple types of archive invalidation.
In that mindset, mod downloads can quickly be broken into three groups: OMOD, OMOD-Ready, and neither. The first needs to be double-clicked to be loaded into OBMM. The second needs to be added via the OMOD Creation Window's 'Add archive', and then the OMOD can be completed.
As far as mods not putting data in the Data folder properly, MO2 usually yells at you and also allows you to select the correct folder inside the mod from within MO2's interface. Super handy since you don't have to unarchive, fix the root folder, then re-archive.
Setting up OBSE for MO2. Download OBSE and unpack it in a folder of your choice. Follow the install instructions to manually place it in your Oblivion folder (don't use MO2 to install). Follow this guide to set up your MO2 executable to run OBSE properly.
(The default OMODs folder is Oblivion\OBMM\mods.) If you are not an OBMM user, and had the misfortune of having to download one, you need to convert the OMOD to an archive. To do this: 1) Right-click on the target OMOD. 2) Choose "convert to archive." 3) Select the folder in which to place the archive.

Virtually all Oblivion mods are "compressed" into one easy to download file that is commonly referred to as a "zip" file or "archive".
