You should give ModOrganizer2 a try. I'm using it with OBSE and all the mods I use seem to work fine. MO2 installs the mods outside the Data folder and the Data folder is left untouched.
Download Oblivion Script Extender (OBSE) to the Oblivion folder; Extract it there. (It will add a folder containing the OBSE files.) Copy the following up into the Oblivion folder: "obse_1_2_416.dll", "obse_editor_1_2.dll", and "obse_loader.exe."
