Do all available missions before that point! You will gain a party member during that mission, so do their loyalty quest immediately (this will trigger another conflict like the Jack/Miranda one, so be prepared). After that, the endgame will trigger, and you must do it IMMEDIATELY for best results. Aside from those two points, order is irrelevant.
