Updating the book cover in the library and file is super easy: after updating the cover and re-converting the book in Calibre, simply plug your Kindle in, do not remove the book from your device, and hit "send to device." This will not delete highlights, notes, your reading progress, etc.—it just overwrites the cover.

That is fine. We will fix it. Connect the Kindle back to your computer. Now copy back that jpg that you previously saved. Replace the existing (corrupted) jpg that is in systems/thumbnails. Disconnect your Kindle from the computer. Voila! Your book cover is restored to its original glory.
Amazon recently changed how cover art works with sideloaded content on Kindle devices and it has caused an issue that makes book covers disappear. Update to Calibre 4.17. Connect your Kindle to Calibre as usual and send your books to the device. Eject your Kindle, then wait for the covers to disappear. Then, re-connect your Kindle to Calibre.
