1 Use spawn of psyduck (sidemod) or edit the server side database so that no pokemon spawn in the biome of your area. The con here is that this biome will spawn nothing globally for example if you building is in "Beach" no "Beach" will spawn pokemon not just that specific "Beach" biome.

You can disable spawns temporarily via /spawning off. For server use that's usually sufficient, but since it resets whenever the respective session is stopped, it can get annoying in singleplayer.

I am currently working on a large housing project and I keep having pokemon spawning INSIDE the building. Is there any way to prevent this that I am unaware of? PS: The building is really well let with torches or Glowstone blocks every 3 blocks.
What you need to do is go to .minecraft and and delete you database folder. Then redownload PIXELMON and drag the database folder into your .minecraft where it was before.
