This can be done by using the link below: epicgames.com/id/link/ubisoft. Once you've re-linked, just restart your epic games launcher and try to launch your ubi games. When trying to launch Watch Dogs on the Epic Games Store, the Uplay window can sometimes ask for an activation code. To fix this, you simply restart the Epic Games Launcher and the Uplay launcher. You will then be able to link and play the game.
I launch the game from the Epic launcher, it starts Ubisoft connect and asks me to enter an activation key. There is no prompt to link my Epic and Ubisoft accounts, the games don't show in my Ubisoft launcher.
Try running Epic and Ubisoft Connect as admin. Then run the game as admin too. If that doesn't work. Try ending the task for Ubisoft Connect in task manager, then deleting the contents of the Ubisoft cache folder. Then restart Epic and Ubisoft as admin again.
