From some relatively newer titles, I would go for Divinity: Original Sin 2, Pillars of Eternity 2, Fallout New Vegas and Last Epoch. Each one of those had something truly special about it. Planescape: Torment had some really deep philosophical storytelling and complex characters.
Final Fantasy X, XII, and Tactics (the first) are probably closest to a traditional fantasy story; the rest get really wonky with their plots. Adding to the list, I'd say Ogre Battle and Fire Emblem series, as well as the rest of the megaten games besides Persona 5 ( Digital Devil Saga and the main SMT series, mostly).

I like fantasy games that feel a bit more fairy-tale than anything else, so I love and recommend Dragon Quest 11, Ni No Kuni, and Final Fantasy 9. I also love plenty that have been mentioned like The Witcher 3 and Zelda games
