You’re free to extend your trip and do whatever you want after Birthright ends. You asked if it’s worth it- and I would say definitely yes, if you can deal with the constraints of the program, and can stand to learn a bit about Jewish culture/the culture of the country they’re taking you to.
We had a very similar experience on my Birthright trip from mid-May. The first couple days went by with no problem, and then about halfway through the trip a good dozen or so people in the group came down with coughs, sneezes, and just feeling overall crummy.
All the Birthright trips are amazing - regardless of which provider you choose. You may also want to look at Mayanot - they are the second largest provider of Birthright trips and the overwhelming majority of participants are non-practicing secular Jews.
