The ones that you need a mission to spawn are either made by editing game files like you said, or making the ship in several parts and using large connectors to connect them. Not really sure how to edit the spawn area though.

There are two sizes of ship (and aircraft) workbenches, small and large. The default starter island has a small workbench. Most of the other docks offer large workbenches.
