Captain America may be a super soldier and is adept to martial arts, but Batman is a master and if nothing else, he's done it longer. Plus, Steve was just a frail teen that got injected while Bats was training in his mid-teens.
Batman also won because of class advantage (Skill > science). He had more experience and had a way of defeating Cap via exploiting a major weakness in his shield. Cap relies on that shield mostly for defense. Batman tricked him into throwing his shield into an area that it couldn’t ricochet, leaving Cap defenseless.

When they fought, Captain America was only able to block Black Panthers strikes by detecting the changes in air pressure as Black Panther attacked.
In the fight, it's used to bind Captain America and strangle him to death. Half the Man He Used to Be: Combined with Desecrating the Dead but for no apparent reason, Batman decides to use Cap's shield to split him in two after he already strangled Captain America to death.
