Bad EGGs exist simply due to a bad checksum. If something doesn't add up correctly, a bad egg will be created. Most of the time, you can ignore the bad egg. Since this is a hack, you should be able to make a backup of your save file (which I strongly recommend regardless of the situation).
You can encounter a Bad Egg in a wild battle if you modify your dex entries to make the numbers bigger than 649, though this Bad Egg will immediately flee. Even if you manage to capture it, it will have no dex entry and its info will be instantly erased.
