The only two I'm aware of are Darkadia and VGCollect. Both are free and web-based. I haven't used either extensively, but they seem comparable. The only major difference I've noticed are that VGCollect also can track your hardware (consoles and accessories) and has a mobile version of their site.
There are eight alternatives to VGCollect for Web-based. The best VGCollect alternative is RAWG, which is free. Other great apps like VGCollect are The Visual Novel Database, IGDB.com, Backloggd and MobyGames.
I don't think there's a cleaner or more simpler tool to track your collection. I use VGCollect and it works perfectly. You have to be perfect with the spellings for your games though so you'll probably use the advanced search a lot to find the games.
