The biggest problem with playing PS2 games off USB is the low transfer speed of the ps2 usb 1.1 ports, which will cause long load times and stutter in cut-scenes. This can mostly be overcome by compressing to ZSO. So, to summarize: 1, do not worry about fragmentation. That is no longer an issue.

Creating backups of games from disk to iso that you can just drag and drop to USB is really easy, just need the program called dvd decrypter. I will say the ps2 modding scene is far easier to get into than any other that I've seen and or done. Don't fear it.
