When you read the letter, you'll learn that Isabela has taken the relic and left you. If you don't have enough friendship or rivalry points with Isabela, then you won't see her again. Otherwise, she'll show up during the quest Demands of the Qun.

If I remember correctly, you technically can keep both alive, but you won't be able to keep Isabella on your team. The Arishok demands that you hand over Isabella cause she stole their holy book of sorts. You can hand Isabella over to them, and then the Qunari leave.
