You will often pay more money for a used car at Carmax for one very important reason - the quality of their used cars are second to none. That said, some deals are better than others. You can go into a Carmax and find two identical vehicles and one will be priced $1000 less than the other.
CARMAX can locate a car for you and have it shipped to your branch, however, and if you don't like it, you can walk away from the deal. So, to summarize, CARMAX for ease of purchase and refund policy and probably better "disclosure" of the car's history. DEALER for possibly better price, better selection and better warranty options.
Now, for the coup-degras, CarMax says they have been paid and sent me my title and registration and license plates and I STILL have the $40,585.69. So, I now have a vehicl listed thru DMV as legally mine and CarMax did not get a penny. Now, if CarMAx does the right thing and compensates me for their stupidity I will pay for the vehicle.
