Like you said, bugaboo has origins in something scary (also has connections with bug, bogeyman etc). My guess is that is the link... babies can be somewhat monstrous/annoying! Bugaboo also sounds like baby talk/ baby babble and ‘boo’ has become a term of endearment so there may be a link there too.
