Your best bet is to use retro arch on you switch,3ds, or Wii U and patch a vanilla rom and add it onto the consoles. I need to warn you that Master Quest JR is VERY difficult. I do recommend using an Emulator to play MQJR. You can emulate the game with project 64 and randomize it. Paper Mario randomizer is Google-able.

The only emulator that I have experience with on Linux is Mupen64Plus-Next. I've played through a bit of Master Mode Jr with it on my steam deck, up to the desert as well. Aside from a half second catch on the start of some battles, I didn't notice anything disruptive. Might be worth trying.
