There are three optional Aeons that you can obtain that are not required in order to complete the game. Yojimbo is located in the Cavern of the Stolen Fayth, Anima is located in Baaj Temple and the Magus Sisters can be found in Remiem Temple.

Remiem Temple is a secret, optional area that you can reach in the southeast section of the Calm Lands. You need to ride a chocobo in order to reach the southeast corner of the map. The Temple is involved in a number of side quests including: Racing Chocobos for prizes (and obtaining the Chocobo Master Trophy)
There area a number of secret passwords and hidden coordinates that you can enter into the “NavMap” aboard the Airship in order to reach secret destinations. Some of these secret unreachable areas you may have noticed already during your travels if you saw them on your minimap.
