   Mother 3, Metroid Fusion, Golden Sun, and Zelda: Minish Cap are all great. I also VERY highly recommend the two WarioWare games, especially Twisted. Twisted is probably the most unique/innovative GBA game you will find, but unfortunately I think it's kind of expensive nowadays. Unless if you know Japanese, though, play Mother 3 on an emulator.

   I go through phases with my favorite GBA games. Right now it's Metal Slug Advance again but I also really like Minish Cap, Summon Night Swordcraft Story 1+2, all three Castlevanias, Gunstar Super Heroes, both Klonoa games, Ninja Cop, Drill Dozer and Dragonball Advanced Adventure to name a few.
