From where I am in Toronto (yes I know that's nowhere near Seattle) flights to Lisbon are often the cheapest direct flights to Europe. Transferring in NYC often creates cheaper options but is not worth the hassle IMO.
From Rome just take a train to Naples. For Dubrovnik take a low cost carrier. Flights into Italy are generally cheapest to Rome and Milan. To get to Amalfi it's just a quick flight to Naples or a long train day. To reach Croatia, you could fly to Zagreb then train to Dubrovnik.
Flying into Dublin is one of the best ways to go. Then, book a smaller flight to your first/next destination. landing in Dublin from a N. American flight lets you avoid the massive fuel surcharge that would be included if you flew to, say, London or Paris. Amsterdam is a great second choice.
