Baja ferries is booked online, TMC by phone or at the office in the terminal (not in the city). Prices and schedule for both are online. Motorbikes can probably get away with just arriving at the terminal 4-5 hours early and get shoved in a gap somewhere with TMC, Baja requires a booking.

My husband and I rode our motorcycle down to La Paz from the states and took Baja Ferry (specifically Baja Star) across the Sea of Cortez to Mazatlan back in late January. It was a 12 hour ferry, departing at 8pm and arriving at 7:30-8am the next day.
