This can be done in one or multiple unlocks. For example, tier 1 would increase the cap to 50, tier 2 would increase it to 75, and tier 3 increases it to 100, each costing additional treasure trail points to unlock. It doesn’t have to be extreme like 10000 or max item number.

Since it's possible to bypass the soft cap, it's obviously not some technical limitation. It's an annoyance because you can't farm clues of the tier that you want to do, you have to go farm a higher tier and downgrade them.
As the cap has gone up over time, it's become more and more clear that having a massive pile of sealed clues is in no way unbalanced, it's just convenient. Now with the scripture of bik and prosper perk, there are ways to infinitely stack clues.
